Text detective a rulebased system for gene annotation in biomedical texts

The Pathway toolkit helps in the annotation and storage of pathways across several organisms in Model Organism Databases (MOD's) and Pathway/Genome Databases (PGDB's). The toolkit provides facets for pathway editing, annotation, and visualization, besides an inference mechanism that deduces possible pathways from other species based upon commonality of identified genes and proteins. Very cool, and this was back in 2002.

Very relevant to my work. The additional files contain templates of OWL files that will represent pathways and molecular interactions within a pathway.

This paper outlines the broad challenges facing the HLCS community. These include resolving data heterogeneity, standards development, translator tools, and ontology development towards facilitating translational cross disciplinary research. This work would minimize "bench to bedside" time for applied research
